I have been gifted an Encore Strat style guitar which I guess is about 20 years old. My plan is to re-finish it with a burnt orange sparkle finish and lipstick pick ups.
Given that I will be stripping it down, it would seem sensible to replace the trem system. Are Fender or even Squier components generally compatible with the original fittings? In other words, would replacement parts just slot in or would body modifications be required? Any recommendations for decent after market parts would also be appreciated!

@pompei, Electronics will fit, but don't count on the tremolo to fit exactly, nor any pickguard hole to line up exactly. Even the neck pocket and width of the nut might be different.
Best thing to do is to measure everything and do your homework, look around for exact matching items. and even then, be prepared to receive parts that do not fit 100%. Even in the same model, a difference in build year might be enough to have different specs. to replace the bridge, make sure to check the position and distane between the screws, saddle width, trem block thickness and height, there is a difference in body thickness in all models of strats, even within the same brand.

If you want cheap , but good quality after market parts, checkout Musiclily on Amazon and definitely on Facebook. It is a chinese company, but they make very good quality products and are also licensed manufacturer for Wilkinson tremolos and Pickups. On Facebook, you can talk to Munich Hunter, she can help you out with any questions you might have if you are in doubt of the correct tremolo dimensions for your guitar make/model/year.
